You may wish to review prior postings in this forum on headaches that emerge during or after EMDR sessions. I can't comment on your headache's in particular, and remind that people should always consider and rule out a medical origin. In my experience, headaches triggered by EMDR are often a sign that something important is held out of awareness, so there is a push/pull going on, as if one pedal is on the gas and one on the brakes. I use ego state therapy with headaches, that is, I talk to it, welcome it, and ask it what it wants us to know, in combination with internal conference room imagery (I'd ask the headache to come into the conference room, and ask my client to look into the conference room and tell me what s/he sees there, if anything. With EMDR headaches, this often produces vivid results and gets the work unstuck. I don't know if this applies to you, but you might print this out and take it to your therapist.
